Fsbuild-2 Flight Planner

I want the auto-route to create a realistic flightplan. If I'm flying a North American carrier I want it to avoid North Korea or Iran, for example. Or say flying as El Al, there are a few countries to avoid when creating a plan. Is this possible with the program?

It is possible, but not by setting anything in the program - it must be done manually. Once you've genned your plan you simply remove the offending waypoints in the route line and replace them with those of your own selection outside those areas. Alternatively you can use an online facility like FlightAware to get current flightplans for your carrier and insert them into the route line.
